Hey just bought a 1987 ex500 and I was taking the bike apart when i found two clear lines that were plugged ( not in to anything) and I'm pretty sure they're vacuum lines but im not sure where they go. ill have a picture soon.

Sounds like vent lines.

2006 Ninja500R Purchased new July 2006; 0 miles. Miles as of January 2019; 102,137. It's a GO bike, not a SHOW bike.

The hose on the right in your first pic is connected to the vacuum port on your petcock (fuel tap). If you have an aftermarket petcock it might not have a vacuum port and might be the reason it is plugged. The port on the left would be connected to your PAIR system which may have been removed and would be the reason it is plugged. Either way I would replace the hoses with proper vacuum plugs.

In your second pic the upper, all black port is just an vent the lower silver with black port is fuel inlet.

Hope this helps.

Fat tires are like thongs. Anybody can wear them, but doesn't mean they look good!
