The petcock valve on my bike was completely corroded shut so I bought an aftermarket one. The only difference is the diameter of the fuel outlet. The new one is slightly smaller. Will this cause an issue? If so is there an after market one that is the same? I don't want to spend $150 for a new one.

No it should be ok as long as the rubber pipe doesn't leak, slight different in bore will be fine.
I've seen a lot in worse condition that that! All the gaskets and rubber seals etc are easily available, so personally I would have refurbed it... nice few hours stripping it down, fresh seals, new screws and a good clean. Great.
