Your going to need a key code so your friendly locksmith can duplicate your new key to the gas tank, and seat release. On the Ninja, I believe there is a code behind the the helmet locks on the tabs that hold the fold out grab rails. (don't quote me as it has been years since I did this) btw, I replaced my wiring harness with a mint zero mileage unit and have a separate ignition key, and a key for the gas cap, seat release. Really not an issue for me.
