you seem to have some major electrical problems there, obviously it's not charging or the bike would keep running (even with a flat battery) so that's one issue.
now you say the new battery will not hold charge so something is draining it also, does it still drain even when the ignition is turned off (could be important) as there is only one major circuit that is live when the key is in the off position. without more info it's hard to guess, but it might be worth looking at the 6 pin connector that connects to the RR to see if it has melted.
